How do I transfer my hundreds of pdf files in various folders in iBooks on my mini iPad to the unpopulated folders in iBooks on my new iMac computer?

I don't know of an efficient way to copy all the PDFs in one go, although it might be possible using a thrid party tool. If your iPad isn't associated with your current library however see the user tip Recovering your iTunes library from your iPod or iOS device

    Are you sure your posting this in the appropriate forum? you mention "Pages 09", but this is the iPad pages forum. (I know the link above does not say "IPad", but it is).
    If this is on iPad:
    Word doesn't open pdf files, only outputs them. Use Goodreader on the ipad to read any pdfs, or other pdf reader that is free.
    I just tried opening a docx file on my iPad and it opened fine in Pages. Just had to replace a font that wasn't on the iPad that I apparenlty had used on the document.
    If not on iPad:
    Desktop Pages opens docx files fine, it did it before MS published the Mac version that saved as docx.
    PDF's should open in Preview.

    You might want to use Migration assistant. On the internet you will find the Windows software to install on your Windows computer.
    Mac has its own assistant, called configuration assistant.
    On the Windows PC, you will need to shutdown antivirus software and also to turn-off the Windows Firewall.
    After software installation and starting the program on your Windows PC, you need to run configuration assistant on your mac.
    Best and fastest sollution would be to connect both computers with a UTP cable.

    Yes you can definitely do this. You'll need an app on the iPad that handles PDF viewing and editing. There are many around - two of the best I've seen are GoodReader and PDF Expert.
    In iTunes when you iPad is connected to your PC, go to the Apps tab and scroll down and you'll see the File Sharing section. You can drag files to there to share them to your iPad.
    You could also look at online file sync services like PDF to ePub Maker if you prefer not to have to connect your iPad to a PC

    You can't. The commandline parameters for Acrobat and Adobe Reader do not allow any type of commands to be run.

    You need to have an app on your iPad that can use these files. pdf files can be opened by the iBooks app and a number of other 3rd party apps. You will need to check in the iTunes App Store for an app that can handle MS Word files.
    You can sync pdfs to iBooks on the iPad following these instructions from the iPad User Guide;
    Use iTunes to sync your books with iPad. When iPad is connected to your computer, the Books pane lets you choose which books to sync.
    In addition to books that you download from iBookstore, iBooks works with books that are pdf or in ePub format and DRM-free. There are several websites that offer ePub books, and many of these books can be used with iBooks.
    Add a pdf or an ePub book: Download the book using your computer, then add it to your iTunes library. Connect iPad to your computer, select the book in the Books pane in iTunes, then sync iPad.
    To sync pdfs and Word files to other apps is a different process. In iTunes on the computer go to the File Sharing section of the Apps tab and highlight the app that youwish to use for the files. Press the Add button and then browse to where the files are located on your computer and choose them.

    Do you sync your iPhone and iPad on the same computer? If you do, then sync the phone first, and when you sync the iPad afterward, go to the Apps pane (in iTunes) before the sync and check the box next to the game you want on your iPad. You can also put it in place on any app page on your iPad.
    Purchases using a single Apple ID can be installed on any device connected to the account, but iPhone apps may behave differently on an iPad.

    I don't have the Pages app (but I think that it may only supports exporting as PDF, not reading them), but if you have the iBooks app then you can sync them to that via iTunes : add the PDFs to your computer's iTunes (File > Add File To Library) and they should then appear in the Books part of your Library, and you can then sync them to the iBooks app via the Books tab that appears on the right-hand side of iTunes when you've selected the iPad 'device' on the left-hand side.
    There are also other free PDF apps e.g. Adobe Reader

    You first need one or more apps on your iPad that support the types of file that you want to copy over to it, the iPad doesn't have a file system link a 'normal' computer, everything has to be stored within an app.
    For PDFs there are free apps such as Apple's iBooks app and also Adobe Reader - and paid-for apps such as GoodReader (which also supports read-only of word and excel documents). For documents the options include Apple's Pages app for Word documents, Numbers for Excel spreadsheets and Keynote for Powerpoint. And from third-parties apps such as Documents To Go ('premium' version) and QuickOffice Pro HD. As to how you then get the file to your chosen app will depend upon what the app supports - different apps will have different ways of copying their content to/from a computer e.g. via the file sharing section at the bottom of the device's apps tab when connected to iTunes, via your wifi network, email, dropbox etc.
    For iBooks, which supports PDFs, you should be able to add the PDFs to your iTunes library via File > Add To Library, and they should go into the Books section of your library. You can then sync them to iBooks by connecting your iPad to your computer and selecting it on the left-hand side of your computer's iTunes (if you have iTunes on your computer then you can enable the left-hand sidebar via control-S), and on the right-hand side use the Books tab to select and sync them to the iBooks app.

    The free Reader can do nothing to shrink the files. Acrobat can reduce them somewhat but I think that not to the extent that you want, although it can also separate them in smaller files. Depending on the specific files, it may be better to reduce them in the originals from which the PDFs were made; for example, by lowering the resolution of images.
