If I log out of iTunes and log in with a different account, will all my apps and data be deleted?

This is not only a question for my computer but also for my phone and my iPad. My mom has an Apple account that both she and I use. Unfortunately, without turning on iCloud, all of my Safari bookmarks are transported to her phone and her notes go to mine. I want to get my own account so I can use iCloud and only MY stuff will be synced to MY devices, but I already have a lot of apps on my phone and iPad and computer that I don't want to lose.

Of course not. Apps are not deleted if you change your Apple ID on any of your devices. However, you will need the old Apple ID to update those applications, unless you download them with the new Apple ID.
iCloud lets you choose if you want to delete or keep your data stored on iCloud. The only exception is for documents stored on iCloud, which are deleted if you change your iCloud account

Content and Apple IDs -
Content is forever tied to the Apple ID that bought it. Apple does not transfer content from one Apple ID to another. Apple does not merge Apple IDs. You will never be able to access your content bought with one Apple ID with a new Apple ID.

So, before you get rid of your old device go to attach your device to itunes and go file-devices-backup. Additionally you can go to settings-icloud-storage and backup and select back up now. We have one lap top and now have 2 separate ITunes accounts. We want our own (different) music on our own devices. How do we keep music library separate? Using More than One iDevice on the Same Computer
This applies mainly to couples who are adding another device and do not want their email, messages, etc. being duplicated on both devices. To begin read: How to use multiple iPhone, iPad, or iPod devices with one computer. You need to establish a separate Apple ID and password for whomever will use the new iDevice. See Apple - My Apple ID and Frequently asked questions about Apple ID. The easiest way is to do this on the computer using iTunes: iTunes- How to set up an Apple ID within iTunes.
On the computer create a new user account for the person with the new iDevice. This will be the user account that person will always use. He/She will no longer use the other user account. This way that person will have a separate iTunes Library. Note that once done you cannot "share" apps under a single Apple ID. Each of you must purchase your own apps under your own Apple ID. When you decide to split up like this one of you will need to re-purchase the apps that they want to use.
Start by transferring the new device(s) to a new account along with all your data. Save any photo stream photos that you want to keep to your camera roll (unless they are already in the camera roll) by opening your Photos app, tap on Albums icon at the bottom. Now, tap on My Photo Stream album; tap Select; tap on the photos you want to select;, tap the share icon (box with upward facing arrow) in the lower left corner; then tap Save to Camera Roll.
If you are syncing notes with iCloud that you want to keep then you need to open each of your notes and email them to yourself. Later you can copy and paste the text into new notes created in your new account.
Tap on Settings > iCloud > Delete Account (only deletes it from this device, not from iCloud; the person keeping the current account will not be affected,) provide the password to turn off Find My Phone and choose Keep on My iDevice when prompted. Sign in with a different Apple ID to create your new account. Choose Merge to upload your data.
Once you are on separate accounts, you can each go to icloud.com and delete the other person's data from your account.

Periodically logged out of iTunes and App store

Hello,
I am frequently logged out of iTunes (on my PC)P and the App store (on my iPhone 4).
Whenever I'm about to make a purchase/download, I have to log in again.
I searched in Preferences for iTunes, and couldn't find where to stay logged in. On the iPhone, I have no idea where to begin looking.
Basically my question is: How do you change your settings to stay logged in permanently for both iTunes (PC) and the App Store (iPhone 4)?

You might be able to re-enable it via this page : http://appleid.apple.com, then 'reset your password'
You might then need to log out of your account on your iPad by tapping on your id in Settings > iTunes & App Store and then log back in so as to 'refresh' the account on it.
If that doesn't fix it then contact iTunes Support : http://www.apple.com/support/itunes/contact/ - click on Contact iTunes Store Support on the right-hand side of the page

It will not allow me to back up my phone on my itunes either.

Try disable all restrictions
