Need Guidance inMapping 2 BI systems to 1 R/3 system

Dear team,
In our organization we have the following data pulling landscape,
           R/3  -->  BI   -->  SEM
Data is pulled from R/3 to BI and then to SEM. As we dont use few cubes in BI but still in SEM anyhow the data is loaded in to BI and then SEM. Here for 4 cubes we are loading data unncessarily which we can change.
If I create another RFC between R/3 and SEM directly I can do data loading for those 4 cubes directly without loading it to BI system.
Now questions are,
1. Is this the right way to do it?
2. If yes then please provide my some helping steps to go ahead.
3. Please give me some list of activities that are to be carried out before and after this activity.
Note: Now we have around 4 cubes in SEM on which we have built many reports,
Is there any process through which without any problem can we change the source system?

What effect will this have on the delta Queues??
as well as for FI, CO, HR and LO.
as each module has a different delta mechanism??
