IE 11 popup windows crashing

Hi,
We're experiencing issues with users new machines with IE11.  When a user clicks a link within our internal web application, which is designed to open a new window, it will open the window as expected, but occasionally it will open, and then animate
closed as if it has been minimised.  The window will appear in the task bar at the bottom, and an image will be there which is an accurate representation of what the window should look like, but the window can't be opened.  Hovering over the window
will put focus back to it, but there is just a white screen, with a spinning wheel in the middle of it.
All other IE tabs/windows that are open then become unstable.  The titles on tabs disappear, and the address bar turns black!  the only way to get IE abck running normally is to close all instances of IE that are open.
As I said this is only happening sometimes, for some users.  Usually (weirdly!) after 4-5 hrs of normal issue free working.
The window is being opened via a normal javascript window.open(), so nothing too taxing there!
Has anyone experienced this or anything like this??  This is only happening with IE11 and the machines are brand new

Reading down to there sounded like you had a window which had been moved off-screen.  Then the procedure is to use right-click on that Taskbar thumbnail to see the window's window menu, and see what state it is in.  E.g. if Move is available, move
it back.
However, your last sentence now makes me think of a performance problem.  In that case you could try using the Developer Tools to try to understand it better.  They would have to be opened before launch somehow.  Otherwise you could use Resource
Monitor (aka resmon.exe) or ProcExp (SysInternals tool from TechNet) to get more details about your performance problem.  Note that both tools allow you to look down into the thread level.  ProcExp even allows you to kill at the thread level.

So that isn't just a symptom of a performance problem involving execution (e.g. CPU usage) but probably also a resource shortage.  Use all the above mentioned tools to look for signs of that happening too.
To try to reduce the impact of your workaround you could try making sure that the problem task opened in its own window and then try killing only the least amount of processing which would change the symptom.   E.g. having a different set of Command
line switches often helps.  Try starting the problem IE task this way.  Run... (e.g. press Win-R and enter:) 
iexplore.exe  -nohome  -extoff
ProcExp can show you the difference that this causes.  And here is another way to see it:
wmic.exe Process where (Name="iexplore.exe") get CommandLine, ProcessId
So, if you could get your problem task running in that instance of the browser I imagine it would be isolated and you would not have to kill "all instances of IE that are open".   ; )
