IPad and iTunes on computer have same iTunes account but no Sync

iTunes thinks that my iPad and computer are using different iTunes accounts when they are the same.
I have double checked in Setting->Itunes Store on iPad.
When I try and sync any content iTunes says it will erase all content on the iPad and reload from iTunes on computer.
The kids will kill me if I do this as all their game progress will be deleted.
Or is this message misleading? will iTunes realise they are actually the same account if I go ahead?
I recently had to rebuilt my computer and re-install iTunes, but surely this should make any difference to iTunes?
Does anyone have any experience with this?

    No - you can share the same iTunes account (my wife and I share the same account). But when you sync the iPads, just remember to select the correct content for her iPad and the correct content for your iPad.

    Rentals are one-time only downloads, they will not show on other devices/computers for redownloading.
    If you rent a film on your iPad or Apple TV then you can only watch it on that device. If you rent it on your Mac then you can move it from there to your iPhone or your Apple TV (if it's a first gen Apple TV) : FAQs about renting movies from the iTunes Store :
    If you rented the movie on your computer, you can move it to an iOS device or Apple TV (1st generation). To do this, connect the devices and sync using USB.     To migrate your phone to a new account, start by saving any photo stream photos that you want to keep to your camera roll (unless already there) by opening your my photo stream album, tapping Select, tapping the photos, tap the share icon (box with upward facing arrow), then tapping Save to Camera Roll.  If you are syncing notes with iCloud that you want to keep on the phone, you'll need to open each of your notes and email them to yourself so you can later copy and paste the text into new notes created in your new account.  Then go to Settings>iCloud, tap Delete Account (which only deletes it from this device, not from iCloud; your other devices won't be effected by this), provide the password to turn off Find My iPhone (if using iOS 7) and choose Keep on My iPhone when prompted .  Then sign back in with your new Apple ID to create your new account and choose Merge to upload your data to the new account.

    Start iTunes on your PC.  If your iPhone doesn't appear under devices, connect your iPhone to the PC using the USB cable.  Click on the name of your iPhone under devices.  Click on the Apps tab at the top of the screen.  Scroll down a bit and uncheck the box next to "Automatically sync new apps".  Click the Apply button at the bottom of the screen.  If the sync process doesn't automatically start, manually initiate a sync.

    I don't want to sync what is on my iPod to my iPad. (I have a 32gb iPod but only 16gb on iPad. The iPod I use mostly for music.) I can't seem to add the films I have downloaded onto iPad to iTunes. If I could do that, I could erase them from iPad to create more storage.

    Answer.....
    Yes you will lose the films that you downloaded to the iPad when you sync with your own iTunes unless you transfer the purchases into your own iTunes library. Were these movies that you purchased? If so, you might be able to download them again for free. Do you have multiple computers that you sync from or is this someone else's purchased content?
    You can select whatever you want to sync to all of your devices in iTunes, you do not have to sync the same content to all device.

    Apps are only tied to one account... You can set up two iTunes accounts on your computer, however, and let his iPad sync to his account. If he has never backed up his apps to a computer, however, he will have to redownload all the apps. Afterwards, he can backup to iCloud instead of your computer.

    You'll need to create an Apple ID for each device. Use the new Apple ID for FaceTime, iMessage and iCloud on the device. Use the original Apple ID for Settings>iTunes & App Store.

    You have to restore the device within iTunes. You want to use the same computer that you always sync with so that you can restore your app data and settings. You can restore with any other computer, but you will lose everything on the iPad.

    Plug your Ipad USB cable into USB port.
    Go to your Control Panel, click Hardware and Sound, then click Device Manager.
    Click on Portable Devices, and you should see Apple Ipad shown (or whatever apple device your using).
    Right-click the Apple Device your using, and choose Update Driver Software..
    Click "Browse my computer for driver software."
    Click "Let me pick from a list of device drivers on my computer."
    Click the Have Disk button. (If the Have Disk option is not present, choose a device category such as Mobile Phone or Storage Device if listed, and click next. The Have Disk button should then appear.)
    In the "Install from Disk" dialog, click the Browse button.
    Use this window to navigate to the following folder:
    C:\Program Files\Common Files\Apple\Mobile Device Support\Drivers.
    Double-click the "usbaapl" file. (This file will be called "usbaapl64" if you have a 64-bit version of Windows. If you don't see "usbaapl64" here, or if there is no Drivers folder, look in C:\Program Files (x86)\Common Files\Apple\Mobile Device Support\Drivers. instead).
    Click OK in the "Install from Disk" dialog.
    Click Next and finish the driver-installation steps. Open iTunes to verify that the device is recognized properly.

    First of all have your friend restore the iPad as a new device and wipe it clean for you. Or on the iPad go to Settings>General>Reset>Erase All Content and Settings and this will erase everything from the iPad.

    Okay ... you might be able to get back some of your past purchases if your country's iTunes Store supports redownloading past purchases. See the following document for instructions:

    ... but if you didn't maintain a back-up, then other content (songs that you'd ripped yourself from CDs and so forth) is gone, and you'd have to reimport it.
