Run at startup

Hello to all.
My new application contains the following feature : the user can choose whether or not the application should launch at startup.
I know at least one way to implement this, that is to register the path to my application launcher (whether an exe file or the jvm with parameters, I have not decided yet) in the "Run" key in the registry.
I have read through most posts about the matter. It turns out that the library that can be found at http://www.trustice.com/java/jnireg/ does the job fine.
My concern is that many people were saying that using that type of jni libraries make the application platform-dependant. I agree with that, but what other choice do I have?
The feature I want to implement is not really platform dependant in itself. My idea is that this ought to be a job for the jvm.
What is your opinion on the matter?

My question was not really on the validity of such a feature within an application vs the same feature in the installation script.
My point is that I find it easy to always say that one must keep their application platform-independant but when confronted to such a problem, it is not as simple as it may look. In the end, you always end up with a solution where a native application has to do the job (whether it be the installer, a c++ application or a JNI type dll...).
