Iohd output and capture what settings???

Question

I am attempting to correctly output a 720x486 10 bit progressive anamorphic file through the aja iohd (custom 23.976 drop frame) to upres.
I am capturing it at 1080i 29.97 on a capture hard drive device that will capture it as a pro res hd file.
The first time I did it I didn't realized the top and bottom had been cut off, probably I'd chosen a secondary conversion zoom setting.
My conversion choices on the iohd are anamorphic (on the tv this comes out as it should), pillarbox 4x3, zoom 14x9, zoom letterbox, zoom wide or blank line 21 and I still don't know what that means.
1.  If I'm trying to capture this file that I'll then bring back into fcp and render out as a final hd pro res file, which setting should i use on the iohd (I assume it's the same offered on other aja devices) and
2.  would I then be changing the aspect ratio once it's back in final cut pro (the last time I did it I was told it would then be -12.5)?
3.  Or...should I be affecting the output 720x486 file before it goes through the aja so that I'll have less work to do once it's converted?
4.  Last time I did this the file came back with parts I had to de-interlace again.  The 480 file is progressive with no fields selected, the 1080i will have the top field.  Again, should I be preparing this file differently beforehand?  (though it wasn't a problem to de-interlace once it came back as 1080i)

sorry if it appears to be more than one question but it's all for the same situation and don't know how to express it any other way...all the advice I've already gotten on this has been completely helpful so this was a dumb mistake I didn't catch to start.  My first attempt to render out I'd done about 8 hours and saw at that point the picture had been zoomed enough to cut off credits before I realized when I looked at what the render was looking like this morning so I'm going to recapture an hd file all over again...

I summed up in my other post as I researched all this and figured this out:
sd digbeta 10bit drop frame 2332 advanced pulldown to 1080 10bit standard or hq pro res
The correct way to do this turned out to use primary: anamorphic  secondary: anamorphic...I don't see any need to then change the aspect ratio when you use these settings on the iohd as it comes out correct...using the other settings not only is aspect wrong but parts of the picture were cut off because it zooms or does something else odd..
digibeta has advanced pulldown in fcp but on the iohd you choose 2323 (reads better on 1080i playback)
I guess what was advised before holds here once you put your converted file back in fcp as a pro res file if it has flickering choose the de-interlace effect and put it on the video and as well check off "interlace" in the settings this will fix this problem.  I found when I put the de-interlace effect as the FIRST effect before any new other effects it looked fantastic....normally I'd put it on a regular progressive file as the last (or after broadcast safe) but not in this situation.
