Database not fully persistent

Question

I have been using Berkeley DB XML for a while and it has been saving documents just fine.
I recently upgraded to version 2.4 and eliminated the unnecessary delete methods as described in this thread:
when is delete() necessary
I also changed my server from Glassfish to Tomcat.
Those are the only changes I remember making and since then putDocument() does not persist after the database shuts down. It does seem to work fine during a single instance, but when I shut down its gone. I don't get any error messages during any of this.
One thing that does persist is the updates to a document through the query way.
I really did not make many changes to my software and this started happening.
There is a lot of code so I think its to much to post. If anyone has any suggestions as to where to look or any clues as to what it may be please let me know.

Thanks for your reply.
I provided my code for setting up the environment and the container below.
As you can see I am running the recovery when the environment opens. The environment is also transactional.
It is not how I open it that concerns me. It is more how I close it. If I close it properly the database is just fine. The problem is if the server closes abruptly and doesn't close the database correctly, such as a power loss. I even did a proper server and jvm shutdown without calling the database closing code and it didn't persist. Currently the database is persistent assuming a safe shutdown.
Is there something wrong with how I setup the environment or container. It seems like how I have it setup it should be logging correctly.
