Problems after virus disinfection, when I plug in my iPod, it asks if I want to scan and fix, but then it can't find the device. What should I try?

I used Avast and Malwarebytes. The computer was severly infected with the FBI virus. I had to do a repair reinstall of Windows 7. The client is upset about her iPod, which at this point is the only thing still having a problem. I'm not familiar with Apple products, but I told her I would research it.
